چکیده

http://bfw.ac.at/200/1859.html The data collected: A data base is presented which collects published primer information for chloroplast DNA. Additional primers were designed in order to fill gaps were no or little primer information could be found. Chloroplast genes evolve slowly, and many primers have been designed to work across species ('universal primers', e.g. Taberlet et al. 1991, Grivet et al. 2001). Amplicons are either the genes themselves, typically in studies of sequence variation in higher-order phylogeny, or spacers, introns, and intergenic regions (e.g. Graham and Olmstead 2000, Small et al. 1998, Shaw et al. 2005) in studies of phylogeographic patterns within and among species. The current list of 'generic' primers consists of more than 500 sequences.

Comparison of Chloroplast DNA Diversity in Some Iranian Apple Genotypes, Commercial Cultivars and Rootstocks

The chloroplastic DNA of 64 accessions of apple (Malus spp.) (54 Iranian genotypes, five commercial cultivars and five rootstocks) were analyzed to reveal their haplotypes by using Polymerase Chain Reaction-Restriction Fragment Length Polymorphism (PCR-RFLP) method. Approximately 4320 bp of the chloroplast genome was analyzed, by using two chloroplast universal primer pairs and two restriction ...

Minimization of chloroplast contamination in 16S rRNA gene pyrosequencing of insect herbivore bacterial communities.

Chloroplast sequence contamination in 16S ribosomal RNA gene (16S) analyses can be particularly problematic when sampling microbial communities in plants and folivorous arthropods. We previously encountered high levels of plastid contamination in herbivorous insect samples when we used the predominant 454 pyrosequencing 16S methodologies described in the literature. 799F, a primer previously fo...

Development of a Quantitative Real-Time Polymerase Chain Reaction (RT- PCR) Assay for Plant Species

In order to facilitate optimal plant DNA quantitation and identification, an assay has been developed that uses generic plant PCR primers that amplify a region in the chloroplast genome of plant samples. The assay uses the SYBR green detection dye to detect the PCR product with a universal PCR primer set to the large subunit of ribulose bisphosphate carboxylase, rbcL, but can be used with any o...

A PCR-based toolbox for the culture-independent quantification of total bacterial abundances in plant environments.

A major obstacle in the culture-independent estimation of the abundance of bacteria associated with plants is contamination with plant organelles, which precludes the use of universal rRNA bacterial primers in quantitative PCR applications. We present here a PCR-based method that allows a priori determination of the degree of chloroplast and mitochondrial contamination in DNA samples from plant...

ChloroMitoSSRDB 2.00: more genomes, more repeats, unifying SSRs search patterns and on-the-fly repeat detection

Organelle genomes evolve rapidly as compared with nuclear genomes and have been widely used for developing microsatellites or simple sequence repeats (SSRs) markers for delineating phylogenomics. In our previous reports, we have established the largest repository of organelle SSRs, ChloroMitoSSRDB, which provides access to 2161 organelle genomes (1982 mitochondrial and 179 chloroplast genomes) ...
